I noticed people talking about the wonky order of the completion marks on the post-it note in the menus, and wanted to see if it was possible to fix that. It turns out it was quite straightforward.
Credit largely goes to /u/Panosgads on Reddit for the new design. Mom's Heart is now on top, the Cathedral and Sheol paths on either side, Hush under Blue Baby and Mega Satan under the Lamb, with Boss Rush in the middle and Greed Mode at the bottom.
Note that this mod is compatible with mods that change what the completion marks look like (but not ones that also change their position, obviously).
Installation:
Open up the downloaded zip file. If you want the Sheol path on the right and Cathedral path on the left, extract the contents of the Classic folder into The Binding of Isaac Rebirth/resources. If you want the Sheol path on the left and Cathedral path on the right, extract the contents of the Mirrored folder into The Binding of Isaac Rebirth/resources.
- Added a mirrored version with Sheol etc. on the left and Cathedral etc. on the right.
Does this mod fix the glitch that doesn't show the things you've completed?
I don't believe so, it's purely visual. It is possible to edit it so they all show up as being completed, though (which is what I did for the screenshots for demonstration purposes).

Hi, noob to modding BoI here.
I tried extracting the files into the Rebirth/resources folder but nothing changed. I tried a few different approaches (just copying the file itself, copying the gfx folder, copying the main folder of the version I wanted) but nothing worked :/
...nevermind, it decided to start working now.
